Trimming silence from your tracks will mean you no longer have a bit perfect copy of your music, and means that most of the taggers will no longer recognise the tracks (as they rely on the track lengths), only the taggers using acoustic fingerprinting will/should work. It's not obvious from your post whether the conversions you're applying are going to be on a copy of your music, so thought I'd mention it just in case.
